That's not full-on Team Rocket. That's a few guys from Rocket trying to resurrect their destroyed organization.

As far as I remember, anyway.
iirc, didn't Giovanni come back to lead them in Gen 2? I haven't played it in forever so I don't really remember the Rocket parts.

I'm pretty sure after you beat them in Gen 2, they break up permanently.
I don't remember much other then Team Rocket was the villain in both Gen 1 and Gen 2.

About the legendaries, Don't think of them all as legendaries for god's sake. I'm pretty sure that Shyman, manphie, and whatever other little hard to get pokemon that can breed and have very low stats is supposed to be the red Garados of the series, like holy shit am I really the only one who sees them like this?

Yes some of the legendaries are kinda pointless to have, but the retardly weak ones and the ones you can breed are the Red Garados of the series. If you are going to count them as legendaries then r/b/y has 6 Legendaries.
The only legendary that is "retardedly weak" is Phione, who has a base stat total of 480. Shaymin and Manaphy both have a total of 600, same as Mew and more than the Legendary Birds/Beasts, Regis, and Pixies (all have 580). 480 isn't that weak either. It's around the same strength as many fully-evolved and strong Pokemon like Alakazam, Froslass, Golem, and Spiritomb. So it's not really like the Red Gyarados. And Red Gyarados was in G/S/C, not R/B/Y
I think she was trying to say that they're special Pokemon, but not truly "legendary".
They're all still technically Legendary Pokemon according to Nintendo.
Nintendo calls all the event pokemon Legendary. Red Gyarados was Legendary back in it's day.

Well they pass subtle hints with comments about Bill developing the storage system with Lanette.

Also there's little hints in Fire Red and Leaf Green during the Sevii Islands that the 3rd Generation takes place during the first.

I'm pretty sure you just faced Executives & Grunts in Gen. 2

They were, but like Tyvon said, Red disbanded the original Team Rocket, these guys were just trying to get Giovanni back to be their leader

Giovanni was training alone during generation 2, the executives were pretty much running team rocket in his absence.
Wait, the games don't take place in order?
Apparently not.
pretty sure gen 3 took place sometime during 1(frlg)

remember rbygsc are obsolete, rse was the "first" game in new generation order, and 4 and 2 happened closely around the same time according to dppt/hgss.

Let's assume that with gen 5 they'll be releasing gen 3 remakes. That means that gen 5 will happen at the same time as gen 1 and 3, meanign that gen 2 and 4 are in a future timeline to the rest of the series. Not to mention that if there is a gen 6, gen 4 remakes will probably follow, making gen 6 in the future as well.
or it could just be that nintendo likes to put the most popular characters from the other games in to appease fans or something and there is no timeline at all

or something
