There is this one level in Megaman Zero (the Phantom one) where besides the traps you got to backtrack the entire level searching for the bombs. Oh, and there is the blasted countdown. I'm a bit better player than before, I'm going to play it again on Megaman Zero Collection (ok the game was nerfed, but still) so let's see how I can handle it.
There was one specially annoying extra boss at Shadow Hearts (PS1), called Seraphic Radiance. He's much easier on the sequel, but still hard (but not that hard)

Yaridovich was always annoying because all he did was spam that confounded Water Blast attack.

It really is.
The fact that this is pretty much the only point in the game where everybody's stats are too low to take two hits from it doesn't help anything. Any boss/enemy that used Water Blast after this weren't as annoying due to leveling up.
Also the fact that you just got out of two boss fights back to back in the sunken ship (which admittedly aren't that hard, but they can drain item resources).

It's not a level but
The Grace and Glory enemies in Bayonetta. Imagine a foe that can leap half the screen in seconds, have attacks that cover at least half on their hitboxes, and can air juggle you. Then give him a twin that will gang up on you if you aren't keeping them both stunlocked. ARGH they're like bossfights but appear as normal enemies. And then you start fighting 2 pairs at once. AND THEN you fight two pairs of their evolitions, Gracious and Glorious.
