in Ocarina of Time 3d, there are some rooms that cannot be reached. ima try to reach them, but if i cant then ill post the locations
one such example is the area behind lord jabu jabu. on the cliff to the left, there is a room really high off the ground that cannot be reached via longshot.

That area can actually be reached normally. It's not done by Longshot, but rather a tunnel that is off-map (it requires a bomb).
Additionally, if it were inaccessible, there would be no evidence to suggest that there is in fact something there or that it had been removed.
Not sure if anything exist of it except a single screenshot but maybe there's more Koopa Wizard goodness to be found in Mario Kart 64?
Beta videos of kamek/magikoopa exist. I would link you but my iPod refuses to let me do so. I'll esit later with links when I get home. Outside out side of those few beta gameplay vids, I'm pretty sure there's nothing else.
you can even see the feather as an item in the screens that appeared on the back of the box of your n64.

Star X (a Star Fox 'inspired' game for the GBA) has a black sticker stuck over the multi-player functions on the back of the box.
Not sure if anything exist in game but as it's on the box I'm assuming so. Might be cool to look into.
Guessing it's a PAL only thing?
There was a white box in the corner saying "Requires GBA cable for Multiplayer" or something along those lines with a big black sticker over it.
