Pretty sure PETA doesn't believe in the concept of pet ownership, or shelters. They do, however, believe in euthanizing animals. Lots and lots of animals.

It's a 1 hit KO!
Cuz you know... it's pokemon... and stuff...
Was fun to play, actually.
The video they put in game was really, really messed up, though.
Eh. I'm kind of indifferent to this. PETA has done way, way worse - this is like, nothing compared to some of the stuff they've done.
I stopped giving a shit about peta the same day I heard about them and tanooki skin thingy they're nothing more then attention whores to me.

They're much more than attention whores. They're also advocates of terrorism and hypocrites. And bat-shit crazy.

I'd like to mention that the video you mentioned is quite old now; 2001, in fact. It's a Goldfinger music video from when the band decided to drop all morals and stand behind PETA. They also then decided to become backers for the Animal Liberation Front, an organisation known for committing seriously violent crimes. Whom PETA also supports.
The other thing to mention is that almost every piece of footage you see was filmed secretly, by an outside organisation as well as PETA. I can only imagine that a lot of that footage is archive footage, and since its appearance has put the locations mentioned into review. It has no supporting property to what PETA does or the actions that they condone of animal rights supporters - it just shows some horribly graphic footage of slaughter and death in the middle of a game that has an art style seriously aimed at children.
The footage is strong, there's no lie about that. Of course it is. But this is a minority.
Why put up a 11 year old video of mistreated animals and not show what PETA did to stop it?
EDIT:
Watched the Penn and Teller clip. I laughed. PETA's even worse than I imagined, which is a shock.
Oh, and I couldn't help but smile at the cute little chickens. I knew chickens are cannibals, because we have chickens today and my mom used to have chickens when she was a kid.
Speaking of chickens, our diseased chicken, Henk, is very happy living under our roof. Would she have still lived in Belgium where she came from, she would have either died of misery or lack of care.
We (mostly my mom) saved an animal life! We don't need no stinkin' PETA for that. And I haven't even mentioned the birds my mom tried to rescue that were hit by cars. They were already dying, so mom's effort was a kind of waste, but she tried and the birds had the opportunity to die more peacefully than being left for dead on the street. Sounds better than euthanising them and keeping them in cooling units.
nevermind that this is copyright infringement (which is actually more illegal than oh, say, eating meat or wearing fur)
Laws aside, eating and wearing animal products is nature. I have nothing against vegans (one of my best friends is a vegan), but forbidding other people to consume meat is basically trying to manipulate nature. Why does PETA hate nature?

I don't think there's much Nintendo can do about that.
It's libel, which Nintendo really should hammer them with, I mean first Tanuki Mario, and now this? It's ridiculous, PETA is trying to pretty much say Nintendo condones animal abuse when that couldn't be further from the truth!
