Only the pupil textures have transparency. Well, at least from the models I've uploaded, Mega Pinsir has transparency on its wings too.

btw, how do you get the eyes to show on the model in Blender? the eye textures, for Nidorina in my case, are seperate from the body textures, so her eyes are the body textures shrunken down, this could easily be fixed if the eyes were a different mesh but hmm..

Blender's importer doesn't respect multiple materials?

I see. Well, I asked this question because I found out that the textures on the effect parts for Yveltal model does not have transparency.
