You wouldn't have been able to catch it anyway. If you were to attempt to throw a ball at it, it'd would just dodge it. You can only defeat it.

I thought the game automatically shifts to another box if your current one is full...?

Not on the first generation. If a box was full, you had to go to the PC to switch to a new box, and the number of items allowed to carry in your bag was limited.

Not only that but G/S/C was like that as well.

Honestly that "Generation argument stuff" is about the Pokémon, but... yea R/S/E and beyond did have certain improved mechanics such as the PC at least.
