Quick question:
Since you're starting to animate, exactly what program will you be using for animation? I can understand how the strings would be difficult to keep track of, but in programs like ASEprite you can layer your animations which makes everything much more managable. If you're interested in trying the program out, you can get the older versions for freeeee!

You could also use GraphicsGale for freeeeee, minus the ability to export animated gifs. But that can be solved by exporting separate frames or a sheet and then putting them into some other program.

I use GraphicsGale for everything that has to do with pixels, and yeha i've seen what Aseprite can do, and I am interested in it's features, might give it a swing one day.
