Ganondorf: Needs to use a moveset that involves his sword and some of his actual magic moves. Even though he's based on his TP appearance, he should use some of the magic from OoT.
Falco's moveset is fine, but change Up B from fire to something else.
I have no opinion on Ness and Lucas; I think them both having Starstorm is just fine.
Roy's movelist should honestly stay the same in my opinion; Marth's been changed enough to the point where Roy's movelist should be fine. It's just like Falco; Fox gets the changes and Falco stays "retro" but still gets his own original A attacks. Just change his animations around and maybe some of the effects and you're good to go.
Marth's Dancing Blade doesn't have the slight midair forward movement anymore, so Roy should be able to keep that in his Dancing Blade combos. Roy's Up B should go up slower and have a different animation but do collective damage instead of one big "just right" hit. Roy should have the second-strongest Counter, with Ike's being the top, and Roy's timing should also be inbetween. Roy's Charge B should have the biggest striking radius, whereas Ike has the strongest strike and Marth having the shield break effect.
I don't know much about FE so someone else would have to come up with a Final Smash for Roy.
I'm not sure Ganon needs that dramatic of a moveset change. He may be somewhat of a Falcon clone, but making so many changes to the moveset might confuse players.
As for practically every other suggestion, definitely.

What if we make Mewtwo's down B a Barrier kind of attack? I'm not sure what the gimmick could be since Ness absorbs specials and Fox and company deflect.

I have some ideas for Mewtwo, probably not very good ones, but oh well.
Not sure if a new side B is needed, but if it is, maybe Swift? He could charge it up, and the longer he charges, the more starts fly out (they wouldn't go too far probably)
As for his down B, I was thinking he could use Mist. It would make a small puff of mist fly around him that could trip, or turn foes around. I was trying to think of something using future sight, but I couldn't htink of anything that wouldn't be original.

I put an idea for his FS in the Mewtwo topic. I'm not sure to call it Psychic or Extrasensory.
As for your ideas, I don't think Mewtwo needs another charge attack. Mist seems like it would do more hurt to him than help, as it it would act like the Smoke Ball.

Or maybe allow Shadow Balls to be powered only through absorbing other attacks. Like, it's no longer a charge and release attack, but rather, you charge only by using this barrier move. When uncharged, the attack shoots only small Shadow Balls, but they move faster, too.

Is Tails going to be a playable character? I was thinking for Sonic, he would keep his move set, but have Tails follow hi around, like an IceClimber type deal. You could push (A) + v to switch to Tails, and have Sonic follow, like Zelda switches to Shiek.

I liked the old smash bros project better, to be honest. I wish Pik would be here to post more. I don't like the fact your changing the roster around, and using characters that were never in the game. Then what is the point of the fantasy smash project?
