I am probably going to get a lot of flak for saying this ...
buuuuuut ...
... I think I might actually like the 3DS version better.
*gasp!* Insanity, I know.
Don't get me wrong, if you're one who likes to play competitively and you're more or less going to be exclusively sticking to the Smash mode, then the Wii U version is definitely the superior option.
I'm not all that much of a competitive person, however. And a lot of the mode differences in the Wii U version don't really appeal to me.
For starters, I really like Smash Run. I mean, I really really like Smash Run. Honestly I've played that mode almost exclusively in the 3DS version. Running around taking down recognizable enemies tactically while searching for rewards is a lot of fun, even when you're only playing solo.
The Wii U version, however, doesn't have anything even resembling it. I wasn't expecting a full-fledged Adventure Mode, but something where you got to run around and murder the shit out of enemies in an HD would have been awesome. But we get nothing at all. (Unless you want to argue that Master Fortress counts, but seriously meh to that).
The Smash Tour mode that we get in exchange is really not interesting at all. I really don't care for it. Like GaryCXJk said above, it's just way too random and not skill based at all. Extremely unsatisfying.
I also feel like the 3DS version of Classic Mode is superior to the colosseum-esque version we're given in the Wii U version. The 3DS version is much more akin to what we've had in the past, although I wouldn't say it's the nostalgia that specifically makes this appeal to me. Rather I just really enjoy how each battle has a given theme to it, with random conditions ("Giant", "Metal", "Team", etc) thrown in here and there.
The Classic Mode in the Wii U version is just a clusterfuck in comparison. There is no theme to the battles, you're just fighting a randomly collected collage of enemies on a random stage. It's not really as charming by a longshot.
The Special Orders mode honestly isn't anything special. It's basically just an extension of the Events mode, but where the conditions are chosen randomly rather than predetermined. It's a pretty good mode to get some practice in, but it doesn't really tilt the scales between the two versions at all.
So yeah ... right now I'm really leaning more towards the 3DS version. Sorry if that makes me sound like and idiot amongst all the people raving about the superiority of the Wii U version and how the 3DS version shouldn't exist.

At the risk of making myself sound stupid, I'm gonna ask this question: Is there any way to change the fighting controls in Smash Tour at all? That'd be a pretty big oversight if there weren't (it's actually the only thing preventing me from fully trying out that mode).
Also, we nitpicking now? I want to join in, too.
- It's silly how you're required to press L, R, A, and Start at the same time to end a game, as if they expect us to have four friggin' hands or elastic thumbs or be a Machamp or something.
- That thing with control preferences not being saved between each match which I mentioned earlier (I've been mentioning controls way too much, I apologize).
- 75mm and Pyrosphere can go die in a bloody fire; the former is cluttered as hell, and Ridley is always in the damn way in the latter. I hate those stages.
- The thing Shnaps mentioned about not being able to import all your custom parts from the 3DS version, at least not yet(?).
- Online is still lag-tastic as ever (on my end, at least). Also, that "excessively targeting one player" rule is paranoia incarnate.
Still love the game to death, and don't let my venting about petty hogwash get me wrong on that.

I love the Wii U version except for the challenges set for Single Player (not limited to the actual Challenge board). It's so damn hard!
The difficulty of the 3DS version is just right. Maybe it could've been harder in some areas, I don't know. Fuck Master Fortress to hell! It's a major thorn in my side. In a way, it could've been a nice challenge, but not like this. I haven't been able to clear it, even playing on 9.0 so I have 3 tries. It would've been better as a Bonus Stage or something, defeating Master Core before Master Fortress should count as clearing Classic Mode, but clearing this extra challenge yields extra rewards. Now I'm can't help myself from going into a massive tantrum even after telling myself "it's not for the Fortress, the Fortress is a bonus". I feel ashamed and appalled for being unable to keep my cool. I really fucking hate this.
The Challenge board can go fuck itself as well. At least in Melee, I could challenge myself. Now the game is telling me to do things beyond human capability (not counting Jirard the Completionist).
At least the multiplayer is stellar and that's what Smash Bros. is all about. It's just so sad it spoils it for me a little with this ungodly difficulty issues.

Yeah, try reseting a match whenever you use the Gamepad.

The 3DS version shouldn't exist...
...but its components all should. I agree that Smash Run is superior to Smash Tour in every conceivable way, and by a large margin I prefer the stages on the 3DS version to those on Wii U. However, the 3DS version has less responsive controls and generally feels really awkward. When I started up the Wii U version, I was afraid it would have the same awkwardness as the 3DS, but this isn't so. I know that doesn't seem like it makes sense since both versions are supposed to have the same physics and hit detection and all that, but the 3DS version just feels like I'm wildly struggling to stay alive and do anything, while the Wii U version feels way more responsive and smooth.
I would rather they had taken the concepts intended for the 3DS game and applied them to the Wii U one. It would make my day if they announced a "3DS HD" expansion pack for the Wii U, which was maybe discounted for people who already own both.
Edit: But while we're talking about the little things that make SSBWU a pretty awful experience, whoever decided Event Matches didn't need a restart button needs to die.

To reset with the GamePad I usually hit R with my middle finger and get my index on the A button. It's a pain but it works...
Speaking of works, did that CD Factory thing suggested earlier. Worked like a charm! I think I just need the Challenge CDs now. Might as well bust out a hammer for the Smash Tour one... It's no fun on your own and too random...

I find it very unusual they didn't, because they definitely added Retries to certain Stadium Events that previously did NOT have retries.
Oh well, perhaps it will be patched in the future.

It's obvious what we got was rushed out the door pretty quickly. Even the 3DS version has some oddities that made me raise an eyebrow. (Done making a custom character? Want to customize someone else? Back to the main menu for you! Oh and Smash Run Powers can only be edited in the Smash Run menu because fuck you that's why)
But yeah there's an astonishing lack of options. Brawl has a Tournament and a Rotation mode right out of the starting gate, this doesn't unless I'm missing something. Only being able to save snapshots onto an SD card? Really? Not being able to trade or edit characters from the 3DS that you've made, even to just fine-tune them a little bit...

If you're talking about transferring your Mii fighter from the 3DS version to the Wii U version along with its full appearance, it turns out you actually can. It's really misleading because when you look at it on the transfer screen after the initial transfer it looks like they replaced it with a generic Mii appearance. But once you actually head over to another mode and go to select your character, it will look the way you intended it to look. It's weird.

Like, it's cool that it's planned, but Brawl was FINISHED when it was released. This doesn't feel finished.

Sakurai has proved to me that he really doesn't understand these characters at all or doesn't care to. He has his own crazy vision for these Nintendo icons, which is why DK and Bowser don't have their voices and Ganondorf is still... the way he is.
The guy puts in his all. I believe that. But he doesn't have the right vision nor does he have down the right priorities when making these games. Seriously, he gives King Dedede a new Final Smash but Falco still uses a Landmaster.
Sakurai's a hard worker... but he's also either crazy, stubborn, or dumb.
