EDIT: I kind of screwed up the palette of these sheets, if you have them saved, do not upload, I have to replay the game to get the BGs again.... The characters are fine, the backgrounds are the ones that need fixing.

Turns out that vSNES uses the new GFX layering, I turned it off thinking that vSNES didn't use it, and it really messed up the palette of the earlier BG rips I did from Mystic Ark.
Also I was missing the Furniture/Foreground objects
Next one I am planning on doing is the Kidsdom Mansion and its' labyrinth (Chapter 3)
The Fountain is going to give me the most trouble because the HDMA layering is near impossible to get rid of, even WITH vSNES.

Is the light in the laboratory room an overlayer effect? If yes, I would also separate it.

Actually, looking back on it, there was one layer I missed, the Braziers in the central lab had a glow layer above them. The main pillar from the skylight is part of the central background.

The one on the site does not have the Palette swapped versions. Also uploading them in 1 Large sheet causes it to turn into .jpg files on Image hosting sites. So I separated it into normal enemies and Bosses
