You index the sheets, my old sheets are not all the same it takes 1 second to do it as well I suggest that you get the sprite of the sheet and use it independently, you can find a pack with shinys is indexed if you comfortable, I think there is your error or correct me if I'm wrong

Shiny sprites should be included on the original's sheet for recoloring. There's no reason to have a whole new sheet for a recolor.
