Far as I think, the 3rd generation didn't have a direct sequel because Game freak probably feared that if they did the same thing with the 4th genration as with the 2nd generation, then fans would have probably been bitching why they couldn't have just added another direct sequel to the 2nd instead making the 3rd generation it's own storyline.
