I could have sworn that as long as it knew the move at one point, it can relearn it, be it level up, breeding, or tm.

nope, just checked, only relearns by level up. i remember trying it in dppt too when i also lost a move to daycare.

I haven't been paying attention to IVs until just recently. Would it be worth it to restart HG just to re-get the legendaries with better IVs and natures?

IVs are hard to get, and even if you get good IVs, natures is something youll also have to worry about, best not to do it, its REALLY HARD to get a legendary with good natures and good IVs at the same time, still hard with just IVs, you only have a better chance at breeding since its more controlled with regular pokemon.
