The form of how this works in science doesn't really work into gaming. The use of the glasses is through shutter control with flickering images. I games console controlling this method in a hand held format would not only be an incredible price, but also be shit because of the implementing of it into games. Take into account that this would be of no use to a game and be exactly the same as playing a normal DS that has 3D graphics.
It wouldn't "Stick out" of the console. It can't.
The 3DS using the camera in the demonstration video is pretty much the exact nature that can only really be used on such a small medium of gameplay.
Your concept of 3D images from the cinema, coming out of the screen wouldn't work if that cinema screen were closer to you, and fits between your hands. It'd disappear into what is really there and have a very small amount of "canvas".
