sephiroth doesn't really work as a classical villain. JENOVA manipulates most of the events in the game, but they really only happen because the shinra board of directors are corrupt enough to let it happen.
sephiroth could be seen as an antagonist to a few of the protagonists directly, but the 'villains' are really the SHINRA corporation, specifically, you could narrow it down to rufus and hojo.
