Legend of Mana's No Future mode where every enemy becomes level 99. In a game where there seems to be a cap on your stats, instead of becoming incredibly hard, the whole game becomes incredibly tedious as you continuously juggle a Rabbite on the side of the screen, taking off lifebar after lifebar per hit and taking like 5 minutes to kill it. In a game where you can't run from battles, it is incredibly annoying, especially since I never found all the items I'd need to make the most powerful weapons possible in the Blacksmith shop. Also, the shops themselves were pretty annoying.. it's not THAT bad if you have a walkthrough, but even with one it is incredibly long and annoying, and without it the shops are incredibly cryptic. Even so, I still love the game.
For some reason when I was a kid (when I would run from countless battles in RPGs), I was really underleveled and had lots of difficulty against the R Series and pretty much every boss in Magus' Castle in Chrono Trigger.
Dynamite Headdy can be annoying (in a fun way) because you CAN win certain boss battles much quicker, but you need to know a cryptic power-up location, or sometimes it's just luck. For example, beating the final boss is cut in half if you use the Hammer Head every time he becomes vulnerable, but you have to HIT the Hammer Head, hit him once, see what he's about to attack you with and hope to god you can hit the appropriate defensive power up. More often than not I miss and get slammed with the ceiling or his giant beam attack, and sometimes he just does those two over and over without calling minions, which are so much easier to deal with. Not only that, even if you do get the Mini Head when he drops the ceiling, sometimes there's only one place to hide, and it's all the way across the screen where you can't reach!
But THIS guy is even more annoying:
But even he has a cryptic, quick kill method:
