So many files I lost any overview at some point.
I had about 640 seperate room map files (with three layers + merged version on each) before I glued them together.

Did you use a map editor?
I used a modified version of NLZ-GBA to extract all the compressed data thingys (first time I ever messed with C# code). I also found a list of references (pointers to data elsewhere in the rom) somewhere in the rom and wrote a little program to match the addresses with the files I decompressed earlier. What I got was a list of matching files (layers 1-3, tiles, palette) for each map. I used my NBFxReader to create pictures out of the raw data (it views GBA/DS format maps and tiles). Then I used a second list of references I found that grouped maps under an area name and threw all the layers into another program I made which made the sheets. Last thing was to go through all of them and see if they were alright and to remove empty layers and to merge sheets where it was feasible.
THEN I WROTE A PROGRAM WHICH READ THE FILE NAMES AND PUT THEM INTO FORUM POST FORM SO I WOULDN'T HAVE TO MAKE ALL THE URL AND IMG TAGS MANUALLY.
It was a lot of manual and half-automated work which kept me busy for days or weeks (I lost any grasp of time).
