I edited Ton's list, besides Game and Watch and Jigglypuff. Some of which I kinda had to come up with on my own. While I didn't replace anyone with another character, I borrowed clothes from other characters to clean up the ones who didn't have alternate outfits in their games.

Mario- Doctor Mario
Luigi- Mr. L
Peach- Mario Baseball
Bowser- Dry Bowser
Yoshi- Boshi Shades and choker?
Wario- Classic Wario
DK- Funky's Shorts, Bling, and Shades
Diddy- Kiddy's PJs
Link- Zora Armor
Zelda- Child Zelda's Dress and Hat
Sheik- Impa's Suit
Ganondorf- OoT model
Toon Link- pajamas
Pikachu- Female
Jigglypuff- The thing about Pikachu and Jigglypuff is each of their alternate colours are really alternate costumes =x.
Pokemon Trainer- Classic "Ash" clothes; Sunglasses (Squirtle), Female(Ivysaur), Scarf (Charizard)
Lucario- Blaziken mask, with Orange comb in the chest area...another really hard one.
Fox- Assault clothes
Falco- Assault clothes
Wolf- James McCloud's outfit
Samus- Fusion Suit (not just a palette swap) OR Prime model Suit
Zero Suit Samus- Fusion Ending
Kirby- Waddle Dee?
Meta Knight- Maskless
King Dedede- Iron Mask (KSSU)
Ness- Pajamas
Lucas- Pigmask Officer (He wears it in Mother 3)
Marth- Fire Emblem 1 Outfit
Ike- Lord Outfit
Captain Falcon- SNES Comic Outfit
Captain Olimar- Bulborb Skinned Outfit?
Pit- Blessed Helmet
Ice Climbers- Topi Furred Costume
ROB- Ancient Minister Robes
Mr. Game and Watch- Characters like Mr. Game and Watch are the reason no one else have alternate costumes =x
