Quick note about the Twin Cannon, none of the sprites you have marked "unused" aren't actually unused. As you can see here:

The nozzle-ish thing is a part of the cannon that flies off when it explodes, and the other thing is a part of the floor that only rises up when the boss' health is really low. (Which is different then the SNES version, which did it at random intervals regardless of its health).
I'm pretty confident that those sprites were never actually used in the game, as nobody seems to have ever seen them. So even if you're wrong nobody will ever know.
Yeah the sprites they used for the underwater melee weapons are kind of odd. If you look at the hammer ones closely, you can see that the metal rim on the underwater sprites is actually yellow instead of silver. And there's less shading too. I'm not sure exactly why they did that since they could have easily gotten away with just using the same ones they used above water.
Did you actually find the underwater sprites in one of the tile files or did you end up having to abuse screenshots and/or save data like I did?

1. I forgot there were underwater-specific sprites after I ripped everything else, and...
2. I spent a few hours editing the parasol for those sprites, since it had a smaller palette for some reason...
