Transparency on textures usually don't appear in the 3D View area of Blender. However, you can make them appear in renders, and this is how:
1. Click on the object that has the transparent texture.
2. Go to the Materials tab.
3. Check the boxes "Face Textures" and "Face Textures Alpha".
4. Scroll all the way down and click on the "Has Alpha" button.
