Personally, even though some of the stages are weak I feel like that they were deserving of a spot on the Wii U version either because I feel that, they would have been either better suited for HD instead of being put on a portable console or they just fit aesthetically.
I would have preferred an HD 8-Player sized Magicant than Great Cave Offensive or an HD Corneria compared to Lylat Cruise. Don't get me wrong I get where you're coming from with how the 3DS has some shit stages but with respect to that the Wii U stage list isn't exactly that perfect either. The only real thing that saves the stages from being completely garbage is their Omega forms but that isn't enough to satisfy everyone.
Mode 7 Mute City and Rainbow Road should have gotten the HD treatment too given that, it's the original SNES F-Zero and originated from Mario Kart respectively. Which struck me odd because they're both from home console games. (this is also the same reason why I would say that Magicant deserved a spot on the Wii U version)
Far as the other mentioned Melee stages and Brawl stages in the 3ds version go, they can go either way. Still it would have been really nice to see Brinstar and Kongo Jungle in HD as well, same with Wario Ware but that's far as personal taste goes.
I guess what I'm trying to say is that the Wii U had more of an opportunity to impress me with the stage list but I feel like Sakurai was being over-careful about what stages he thought would be good. I'm hoping that some Wii U and 3ds stages are at least made DLC for some of the other versions but that just goes far as day-dreaming goes unless Sakurai decides to pull a rabbit out of his ass and give it to the fans. EDIT: Come to think of it, maybe some of the stages in the 3DS version could probably work better on the Wii U version for all we know. But hey, easy come easy go.
