Personally, I believe that the Wii U's 8 Player Smash (maybe even regular Smash) had as much to do with the Ice Climbers' exclusion as the 3DS. The promises to have the game run at 60 FPS as much as possible and to have the same roster on each system is also a contribution to that.
I really do think the 8 Player Smash is a major reason. The mode already limits the number of stages because of how stressful it can be on the FPS, and they even downgrade graphical elements in stages to make it happen (Like removing Ridley and all lava from the Pyrosphere). Maybe four pairs of Ice Climbers alone had the potential to cause slowdown.
