I assume you're using Visual Boy Advance, so here's a simple solution for you. All you need to do is click Tools then Memory viewer...
Then you'll need to switch your current location (BIOS) to where the palettes are:

And change the first number from 0 to 1:

Now when you disable background layers or use the map viewer, it will be a dark red instead of black.
