Those relations were stated in the same portion of text that mentions "Humans and Pokemon Were Once One." If evolution occurred in a parallel way to how it has happened on Earth, then at some point Humans and Pokemon were the same species... they had that common ancestor. That's probably more along the lines of what the segment is talking about.

But on another note, even if it did mean modern humans and Pokemon, there's plenty of Pokemon who are above human intelligence (Alakazam and Slowking come to mind) or who are in other ways clearly sapient. Is there really an issue with two beings wedding and bedding if they're both intelligent enough to consent?
