Everything that is a sprite should be removed when ripping backgrounds. A sprite is something that move, appear, disappear or have an animation(usually, sometime the backgroud moves or is altered but its pretty rare). There are some exception, when the sprite seem essential to the background. A water effect or other hasard, a torch, moving gears that seem in the background ( but arent really) etc. Then, you just put them next to the background itself.
For the floor, if kgen gives you the background without the floor, get them separaretly. Otherwise, its fine too.

*Just checked a video of the level to be sure, and there is 2 background, the gray wall stuck with the floor and the one behind the windows, and theres a foreground, the labotary stuff and chains at the top. So those 3 things should be distinct on your sheet. The fireplaces, torches and firepits animation could also be in the sheet, next to their appropriate layer.
