In cases where Unity sprites are rendered properly in-game but not on texture...

Question 
What's the preferred method of handling them, as rendered in-game, or as on texture?  As an example, I've attached Misako and Kyoko.  As you can see, their shoes are elongated and there are random black boxes...  And in two cases, obvious distortion.
