So let's say that it were possible to do input recording with DS games, as it is with SNES games.
If you were to record input for one rom, then play it on a completely different rom of the same game (both roms completely "new"), would you get the same effects and Secret ID?
I guess a better question to ask is How is the secret id generated? From what you said, it relies on input timing and stuff, so unless secret ids can be affected by the individual game carts they're on (meaning each game is assigned its own id number, which I highly doubt) then doing frame matching between two copies of the same game should work.
(edit: meaning that both games would have the exact same pokemon encounters at the same time, and should both get the same shinies.)
