Although Bastion isn't really pixel-art, most of the world is isometric.
By the way, may I ask why you're asking? I mean are you looking for graphics from games with this sort of art, or are you just interested in which games have it?

Harry Potter and the Chamber of Secrets is one of the best-looking games for the GBA and also uses an isometric perspective:

Other good ones:
- Energy Breaker, Equinox & Monstania, all for SNES.
- Final Fantasy Tactics, various games for GBA and DS.
- Boktai (GBA) and Rhapsody (PSX), last one only in battles.

Already ripped this one. Nice graphics by oldschool Amiga artists. BTW, Egyptian level of Dark Seal 2 contains greetings for them (see Bitmap Brothers). I.e. Nieborg and Malone are akin to legends in pixel art scene:
