Before I start anything, don't just mindlessly bash a song because you hate it. Give REASONS why you don't like it.
I know I'm gonna get hate for this, but I really don't like the music in Gen 1 Pokemon, it's just a nightmare of headache inducing beats, or really primitive chiptune.
My least favorite is the Crazy-Bus nonsense that is the Rocket Hideout music. It's really, really chaotic and unbearable. I really can't listen to a loop of this song without feeling like I'm going crazy.
I really like the calm feeling of Intruder Exluder of the NES version of Battletoads, but the Genesis version just goes ahead and adds too much bass and 'fart-like' noises. This is subjective, but I think the NES version sounds better just because it calms you down for the frustrating nightmare that is Battletoads.
Think of this like comparing Sonic the Hedgehog for the Genesis to it's poorly-ported GBA reletive, from what I feel.

The King of Fighters went through many evolutions of music. I think the soundtrack really hit its peak with '98, when there were more character themes.
I'm not a huge fan of the soundtrack of '94. Probably because a lot of it consists of weird samples of news reporters and cheering crowds. Just rubs me the wrong way for some reason...Hearing "Well, you can hear behind me now..." on repeat while playing a game :/.
If there was any song from the X series I had to say I honestly didn't like, it would be this one.
As for why? The melody and instrumentation/execution of them with it just ... sounds kinda dumb to me. It doesn't make me want to bash my face into my controller, but it definitely doesn't really appeal.

I can't remember any bad VG music off the top of my head, but I can remember two bad-sounding systems. On the ZX Spectrum, even the great Tim Follin struggled to produce something listenable with the primitive beeper:
The Sega Master System sounded pretty bad too. Even a famous and well-composed song can loose some of its edge on the console:

The NES TMNT game has some terrible ports. One of the more notable ones is the DOS port, which had different sound options.
Here's the PC Speaker version soundtrack.
PC Speaker was one of the worst sound formats for music during the DOS era, and this soundtrack shows.
It did a better job at making sound effects. Notably in Apogee's library of classics.
Now compared to the AdLib sound card.
Sounds much better. AdLib was on par with Sega Genesis music due to both using the Yamaha YM2612 chip.
The only downside is that it couldn't use drum and audio samples like the Genesis sound card could.
When Sound Blaster came along. We could get higher quality music coming from it, with different ways for Midis to sound.
It could even play MOD sound as well. Notably Epic Pinball and Jazz Jackrabbit's music which still gets a lot of praise.

One example I can dredge up is Mega Man II (Gameboy, before anyone freaks out). I think it's really unfortunate that the game's music had such bad mixing because IMHO Needle Man's GB theme is vastly superior to his NES theme.

I kind of liked the dramatic feel of the music in this game. If anyone's heard of Megaman Revenge of Gamma (not sure if it's alright to bring this game up), the game contains NES redone versions Hard Man's theme, Air Man's theme and Magnet Man's theme. The Hard Man and Air Man themes are a bit similar to the versions used in Rockman Exile, though cleaned up. ...Magnet Man's theme doesn't sound much better though. Speaking of Rockman Exile, it also contains Needle Man's theme. ...Though I think he gets the melody wrong. I've also heard remixes of Clash Man's theme and Metal Man's theme.
I thought about this, and one song that comes to mind: the theme for the third Ice level from Gauntlet Legends. It's quite long, and eventually you'll hear these bizarre guitar riffs in the song that sound very bad. They didn't seem to have gotten a very good guitar player to work on the theme for that level.
