What do you mena "extremely transparent"?
Purity is the key. What you can do is move things around, but what you shouldn't do is, say, add a background color or stretch the sprites.

This is what I mean. Out of the TM2, they come transparent. I have to add 6 additional layers to what comes out in order to remove transparency.
EDIT: Here's an example of what I do to fix the transparency.

Well, you can fix the transparency, just make sure you get it to exactly 100%. Too little and it'll be like a ghost, but too much and you'll start irreversibly destroying the intended edge transparency.
