What you need : 

Spica 3ds exporter ( Because it has Batch Export )

Once you extract the pokemon all 900 of them into a folder, I want you to open Spica and go start the batch exporter with these options
extract model
extract textures
.DAE format

id pay 40$ USD for someone to zip those up for me

doesnt matter if they are borked or messed up as long as the resources are there in a zip

Edit: I get the same exact error.
Edit 2: Looks like I got a fixed version of the program, and now it exports stuff. Exporting all of the models now

I will be giving the zip file once I get home from school

Edit: I got all of the models in a .dae, but the textures didn't get extracted

Nice but the textures are all black unless you have them you dont need to upload

I had to go get another copy of the rom dump and i have the textures working on Ohana now but... still an error and cant extract properly... 

I could just blow them up and it would work bit of effort though or maybe its as you say and i need to go look through all 1000 files
