Here are some of my suggestions.

Sonic - Sonic Riders Outfit (Sonic with goggles looks pretty cool)
Fox and Falco - Assault Costumes
Olimar - Louie or the President (Otto)
Megaman - all of the parts you get in Megaman Extreme 1 and 2
Poke'mon Trainer - maybe a different version of the male poke'mon trainer from G/S/C, R/S/E/, or D/P/P
Snake - MGS4 Costume YES!
Zero Suit - Agreeing with Deathbringer the Bikini Suit Hahaha!
Gooey - O2 Costume (If you don't know who O2 is check Kirby 64's Final Boss
Kirby - Shadow Kirby from (Amazing Mirror) or Dark Matter (Kirby 64)
Jigglypuff - I dunno you could give her the microphone from the anime.
Gameboy - Gameboy Color maybe the blue,lime green or tranparent purple could do.
Peach - Maybe she can have her Mario Sunshine outfit like Tonberry said or maybe her strikers outfit.
Lucario - Shiny Lucario
Geno - I don't know still playing Super Mario RPG to find out what I can do!
Viewtiful Joe - Captain Blue Costume (CAPTAIN BLUE KICK!)
Yoshi - Boshi or Black Yoshi
Samus - Dark Metroid Prime Samus
Pichu - Notched Ear Pichu or Pikachu colored Pichu from the new Heart gold and Soul Silver Event

EDIT: I don't think Shadow would fit do to the difference with spikes I think? Scourge that's tough to decide on though I still like The Sonic Riders Idea

I think little Mac's alt should be the Hoddie, because SNES makes it awkward to keep in style, and we would have to re-sprite absolutely EVERYTHING! Sticking to the hoodie would just be that much easier

Not really? It's possibly to keep in style, and we just need to change the face and hair then bam. Done, SNES Mac to ready to go. Alternatively, SNES Mac can be a colour.
