Also, does this mean we should copy everything from the PSX version over to the Saturn version, and get rid of the Saturn exclusive stuff from PSX and put it Saturn's?

If there's exclusive stuff for a game that is exactly the same, I usually just put the exclusives in that file. For instance, FF Tactics vs FF Tactics; War of the Lions, or Symphony of the Night.
