These are two of the more widely known ones, but both Birdo and Vivian (Vivan appeared in Paper Mario 2) are male in the Japanese version of the Mario franchise.

I'll try to come up with some more, stuff like this is kind of fun.

Edit: Wait, wait, I have a REALLY trivial one, but it's fun nonetheless. In the Xbox 360 version of Lego Star Wars: The Complete Saga, the achievement "Did I Break your Concentration?" which is unlocked by killing the Emperor with Mace Windu, is a reference to the film Pulp Fiction, as Samuel L. Jackson played characters in both films (Mace Windu in Star Wars) and the title of the achievement was a line he spoke in Pulp Fiction.

Man, that one was really obscure. Hahaha.

There are a lot of zelda refrances in wow.
There is a chain quest where you must help Linken charge his sword of mastery, in which you visit a shop that says ''Buy somthin' will ya'' And fight an elemental called Aqumentus. (The first boss in the origonal zelda)

Also i belive the two people stood next to him are a referance to mario and luigi.
There is a tall greeen one called luigin and shorter one called marion.

Wait, I just thought of some more. There's the widely known one of Princess Daisy having a third eye located under her hair on her trophy in Super Smash Bros. Melee.

Also, Blanca, the weird cat without a face in the Animal Crossing series, wears a dress, but has the voice and the name highlight color of a male character.

Edit: Actually, here's another one that I just found out about maybe a day or two ago. Apparently, the Final Fantasy X and Final Fantasy 7 series share a plot related connection and therefore may exist in the same universe. Really far out there, but I kind of found it really crazy.

Where did you look? I typed "Daisy's third eye" into Google and it came up with plenty of pictures. Here's one, although I guess it's kind of small.

It's FF7 and FF10-2. A kid on your team in 10-2 named Shinra discovers a stream of massive energy inside the planet and says it's possible that it could be harnessed, but not for generations.
