Pokemon X/Y model issue in Blender.

Not sure if this is solved somewhere else or not but I have an issue where the pokemon's pupils are outside of its eyelids when opened inside Blender. Anybody know how to fix this? (Note: This is in cycles renderer.)

Just make the Material__13 transparent. (and be sure to use the pm0001_00_Eye1_Merged.png texture
   
(I attached a .blend file with edited UV-maps so it works like you thought it would)

Thanks a bunch man! This has been driving me bloody crazy! Although going through the node setup you have, I have to admit I am completely lost xD.
