This is all correct but, to elaborate a tiny bit, there are two things that need to be understood. First, we can't make changes to the core forum software so suggestions regarding additions or changes to any aspect of the forum are impossible from the get-go.
Second, and more specifically to this case, you have a single account to log into all sites. That box at the top of each of the main sites is there as a quick reference for your account as a whole. It does show some site-specific info (like pending sheet count) but unread PMs are network-wide and just meant as a quick way to let you know you have messages waiting.
What I can do, however, is tag the subject line of auto-generated PMs with the site that sent them. You won't be able to auto-filter or manually tag things but it should at least make it a little more clear where the message came from. The subject already contains a site-specific word like sheet model but if anyone thinks this additional reminder would help, it would be trivial to include.
