Clearly, Pokemon Grey has to be made to solve these disputes. There's no doubt that there will be a third version, as there is Pokemon Blue(JP), Crystal, Emerald, and Platinum to tie up loose ends. Also B/W's plot has many holes: for instance, the Shadow Triad look like at first they would actually be characters significant to the plot, but we gradually find out that they're just there and do absolutely nothing. Concordia and Anthea are considered important enough to receive their own unique overworld sprites and even appear in full detailed art in the intro movie, yet you have no idea they exist until the very end of the game.
I remember reading in an article that Bulbapedia linked to, it took them a year to develop the plot and characters. I have a feeling that the plot we see in B/W is only part of the actual plot they wrote, and that we will be seeing what they really wrote in B/W's third installment, where the Shadow Triad, Concordia, and Anthea will actually have a purpose, along with Kyurem who is no doubt related to Reshiram and Zekrom, considering how Kyurem doesn't use the generic legendary theme, but instead uses Reshiram/Zekrom's battle theme.
