Gonna stick to the modern end of the spectrum (for the most part) and say Ghost Trick, 9 Hours 9 Persons 9 Doors, and every Phoenix Wright game.
All of which had such amazing plot twists and, granted, playing through a second time for each game after fully completing them isn't the same as the first playthroughs.
I would gladly erase all memories of each game, just so that I can relive the "OH MY GOD" twists each game had to offer.

I don't think I have been so emotionally affected by a video game or drawn into its world like snatcher
if I somehow couldn't do that for whatever reason, deadly premonition would come a pretty close second due to the bizarre nature of the game (and there are certain things that only really have an impact the first time around but man what an impact it was (finding out what happens in the town at midnight, for instance))

Shadow of the Colossus and Animal Crossing
SotC's graphics aren't as impressive as they were back then. The colossi themselves are still pretty impressive, but they're awe-inspiring the first time you see them. The storytelling was pretty fascinating, but once you've been through it you've been through it.
Animal Crossing seemed so new and different when I first played it on the GC. It was pretty addicting, and even my mom would play it. Now I play it and it just feels really "meh."
