In all honest though, I do like the concept. Not sure what the 3rd guy could be in this case though.

Love vs hate is a theme I think could work. The evil team can use these Pokemon to control the emotional state of the people, brainwashing them.
The third can be indifference, the not-caring-at-all Pokemon.
Love can be Fairy, hate can be Dark and/or Fire and indifference can be Ghost (an empty shell).

Again I don't like the Love VS Hate because it makes one side seem good. The whole point of having these legendaries is to show that both sides are necessary, natural, and good.

Anyway I think I have down all the ideas (except the one's about greed and hate)

Physical VS Mental

Logic VS Creativity

Past VS Future

Magic VS Technology

Sight VS Sound

Logical vs Creativity is definitely my vote.
Past vs Future is really cool too, and would be my second pick.

Well, although it isn't shown through legendaries, the entire premise of version differences between Black and White was future and past respectively. We have so many ideas to work with that it'd be silly to pick something so similar.
Love/Hate and not caring is a lot like Kyurem, who was the idea of nothingness.
I'd also think doing a Fairy and Dark right after X and Y to be a bit unnecessary.

I like the sound and sight one a lot actually!
What about Sight, Sound, and Sense?
A focus on arts itself reminds me of the Renaissance era, where humanism and other studies arose. Having a third pokemon that's just based on feeling and human emotion would be a good tie in with the others. Think artistic passion!

Also, I don't think the starters are all that related to the region, but I think that should come afterwards anyway.

- a gorilla which is holding a speer or a torch, it could be a normal type
- a wallaby or a kangaroo, Fight / Something

Objects:
- a combination of an electric and a steam locomotive, Fire / Electric, it has a face on its front

The first Pokemon games had no duality, so is it even needed.

I'd like too see a male and female legendary duo. Or a war and peace one.
