Samus looks like one of those super deformed chibis. The legs awkward positioning was mentioned already, but I also believe the body is too small and the Varia Suit's shoulders are slightly too big.

I actually made that edit so that people would improve upon. Because I also have other stuff to work on, but, well, I guess I brought the responsability for Samus upon myself.
Edited the body and some other things.

The arm cannon really looks strange to me, along with the lower leg pieces.

I think the foot closest to us looks a bit off, but the rest seems pretty solid. It's based more on the Prime series, right?

I think, of those 3, the only one that is simple enough to be in style is the one on the left. The style is cartoony and not crazy with detail. I like the face of the one furthest right and everything else of the one on the left. Maybe its just me.

I meant, that the outlining was too rough with the legs, and I figured out the the shading of the cannon was upsetting me.
And if this is based on the Prime Series, than the proportions are off a bit.

Not all the characters have to look cartoony. Just the ones that are meant to. Kirby, Pikachu, Mario and company can look pretty toony, but Samus, Link, Captain Falcon can look more realistic with the same colors. Basically, if they have "real" human dimensions, I think it's ok for them to be slightly more detailed.
EDIT: That said, I like #3.

I don't like the shape of the shoulder things Samus has on the 3rd sprite. It also doesn't seem to fit well with Mario. I based my designs on Super Metroid Varia Suit Samus. If there's a winner it will probably #2. The shape and outline on that sprite is nearly perfect. Although the shading on the should thingy could use some work though.
Although they don't fit in very well in my eyes because they aren't very clean.
