"full version", "layer A", "layer B" makes things easy to use as you have the seperate parts, but also see how they go together.

Anyway, a few crits:
- 3rd area: Leftover above the first map
- 3rd area: The first map has white in the trees
- Is the fountain running like this?

This game is greaaatttt. But the elemental system needs a lot of explanation. I beat the game without understanding it :/

I think your way is already the best one: One arranged map with his layers. Maybe I would check PalViewer and MemViewer from vSNES for the cut off tree tiles.
Btw, do you erase the colours by hand or by palette?

As far as I know, Energy Breaker has a gradient as background.
So you just need to erase the colours per palette. But first make sure that reducing the colour depth to 8-Bit doesn't harm the quality of the sheet (I would compare with a safe copy).
When you're sure about it, open the palette of the sheet. Then you're looking for the gradient colours (I use the pipette) and erase them with a neutral colour of your choice.
The whole thing takes less than 4 minutes.
