Also there's all kinds of different crabs aren't there? We could just make a crab that looks a little different, since krabby and kingler are pretty straight-forward

I kind of like the "water bird" idea. Like a duck/swan/pelican/eagle/etc.

How about a dolphin - bigger dolphin - orca?
How about a Nautilus? It's the best animal to ever exist and it has never been done before in Pokemon.

Nope, Omanyte/Omastar are based on Allonautili.
Allonautili are extremely different from Nautili. Allonautili are extinct (hence one of the biggest reasons Omanyte/Omastar is based off of them) and considered to be the predecessor to Nautili, however over time (through microevolution) Nautili have acquired many morphological differences. That sounds like a viable, reasonable choice. The only hippo we've had so far is Hippopotas/Hippowdon. It'd be interesting to see a water hippo.
